The first difference is traffic scope

MTProto Proxy is configured inside Telegram and carries that application traffic. It does not become a system tunnel for the browser, app store, or another messenger. A VPN client normally creates a system network interface and can route all traffic or selected applications.

That makes scope more important than a generic speed comparison. If Telegram is the only application that needs a different path, a proxy can be sufficient. If several applications need the same route, a Telegram proxy cannot solve the rest of the device.
